Getting started
Set up your AI app and the first message for a Cytos™ analysis.
Install one path
- Sandbox: Install the Sandbox MCP, and sign in to the organization that has the ElemBio Catalyst™ subscription. Do not install the local multiomics plugin. The sandbox already includes those skills.
- Your own compute: Install the multiomics skills and the multiomics Python package. The skills do not run an analysis without the package.
Start the chat
- Select Claude Opus 5.5 and higher. It gives more consistent analysis and interpretation than Claude Sonnet 5.5.
- Set effort to medium, if your AI app offers it. Effort controls how much the model reasons and checks its work before it replies. Higher effort is slower and uses more of your usage limit. Increase effort to high if the agent misses steps in a plan or makes mistakes in a result.
- Start a new chat after you install the Sandbox MCP or the multiomics skills. The AI app loads new tools and skills only when a chat starts.
- For a sandbox, include "in an ElemBio Cloud sandbox" in the first message. Without it, the agent might run the code on your computer.
- Name the run exactly as ElemBio Cloud shows it. "My latest run" might match the wrong run.
What the agent remembers
The agent remembers only this chat. Code, logs, and tables fill its context, and the agent becomes less reliable as the context grows. Expect a noticeable drop once the chat uses about 50–70% of the context. The AI app shows how much context the chat uses.
Do not paste a data file into the chat. Name the run or the file path, and let the agent read it. To understand context and compaction, and to keep a long analysis reliable, see Long analyses.
